We mapped the double-stranded DNA (dsDNA) virus assemblage in groundwater below sub-Saharan urban poor settlements in Arusha (Tanzania), Dodowa (Ghana), and Kampala (Uganda). Our results indicated that ∼80% of dsDNA virus sequences matched the order of Caudovirales, i.e., indigenous bacteriophages; 1.8% of the dsDNA virus sequences matched those of viral pathogens that infect humans and larger animals, which we defined as so-called above-ground hosts. Within this group, the relative abundances of the genera Chordopoxvirinae, Alphaherpesvirinae, and Betairidovirinae were the highest. Culturable Escherichia coli bacteria were found even in deeper wells, indicating that all water was fecally contaminated. The community assemblages sampled in the cities were statistically significantly different from each other. Dissolved ions, population density, and sanitary status had no significant influence, but pH and latitude did. We concluded that the transport of dsDNA virus in groundwater was location specific but was not determined by input concentrations (i.e., related to population density) or related to groundwater chemistry. We hypothesize that other parameters, like the presence of macropores, cause these variations in these shallow, highly populated, heavily polluted terrestrial groundwater systems. Approximately 34% of Africa has similar hydrogeology, so this may affect many urban areas across the continent.

Study Region: Accra Plains. Study Focus: We conducted a field geology mapping, a well inventory exercise, used ERT, drilled boreholes at 8 locations (15–60 m depth), took drill core samples which we subjected to dilute acid leaching experiments, installed piezometers and equipped them with pressure transducers, analyzed tidal signals in high frequency groundwater hydrographs, carried out pumping tests, and, finally, took 49 groundwater samples. New Insights: Our results indicated a diverse groundwater system. On the one hand, groundwater was found at shallow depths in the saprolite of the Togo Structural Unit (TSU), which, in unweathered state, is composed of phyllites, schists, and quartzites. This system was shallow and predominantly unconfined, as revealed by tidal analysis. In addition, transmissivities of TSU saprolite, all in the order of < 6e-5 m2/s, reduced with depth, which indicated either the lack of a stratiform fractured layer or the presence of such layer beyond drilled depths. On the other hand, groundwater was found in fractures of the gneisses of the Dahomeyan Structural Unit (DSU). This system was potentially deeper, but DSU transmissivities were significantly lower than those of TSU saprolite. Hydrochemically, groundwater was mainly characterized by infiltration of waste-water, evidenced by elevated ion concentrations, including nitrate. Due to the thinly weathered basement, groundwater system development in the area is local and restricted to the Dodowa area.

To assess the suitability of water sources for drinking purposes, samples were taken from groundwater sources (boreholes and hand-dug wells) used for drinking water in the Dodowa area of Ghana. The samples were analyzed for the presence of fecal indicator bacteria (Escherichia coli) and viruses (Adenovirus and Rotavirus), using membrane filtration with plating and glass wool filtration with quantitative polymerase chain reaction (PCR), respectively. In addition, sanitary inspection of surroundings of the sources was conducted to identify their vulnerability to pollution. The presence of viruses was also assessed in water samples from the Dodowa River. More than 70% of the hand-dug wells were sited within 10 m of nearby sources of contamination. All sources contained E. coli bacteria, and their numbers in samples of water between dug wells and boreholes showed no significant difference (p = 0.48). Quantitative PCR results for Adenovirus indicated 27% and 55% were positive for the boreholes and hand-dug wells, respectively. Samples from all boreholes tested negative for the presence of Rotavirus while 27% of the dug wells were positive for Rotavirus. PCR tests of 20% of groundwater samples were inhibited. Based on these results we concluded that there is systemic microbial and fecal contamination of groundwater in the area. On-site sanitation facilities, e.g., pit latrines and unlined wastewater drains, are likely the most common sources of fecal contamination of groundwater in the area. Water abstracted from groundwater sources needs to be treated before use for consumption purposes. In addition, efforts should be made to delineate protected areas around groundwater abstraction points to minimize contamination from point sources of pollution.
